So here is what actually happened.

The check-in agent initially stated the free weight of the bag was 50lbs since its a domestic flight (albeit the longest domestic flight in the US).

I pointed out that it would be really confusing to have different weight limits for different legs of the same ticket and that they accepted it in Japan without problems. That got them indeed thinking and since the bag was reasonably close to the weight limit, they accepted the bag without extra fee.

I'm guessing here that this is corner case, that's not well defined and that the agents have leeway to deal with it.
